I want to apply CU13 of AX2012, this is first time doing it.
After went through installation wizard, check impact analysis, there are ton of changes, there is no way I can go through each one of them to see what impact would be.
How can I confidently apply it, and know it wouldn't break any customized code?
How many elements did it find? I am afraid you will have to check those elements and refactor them if necessary.

Refactor is basically re-coding, right? make code in line with base(sys layer)?
You need to compare syp - your customized layer and merge / resolve all differencies. There's a tool for creating a project of all objects that exist on two selected layers.
If you have ISV solutions you must ask them to provide a version that is compatible with the new CU.
Do you know where I can find the tool?
It's in the Tools menu in development workspace. Perhaps Tool - Code upgrade - Compare layers. Not sure of the exact path.
